Apparently Max (r1109) does not remove the temporary files when done. Yesterday I ripped a CD to FLAC, I quit Max afterwards and later I shut down my PowerBook G4. After startup this morning, I found the temporary music files in "Recovered items" in the Trash.
(I already deleted them, but I think they had ".caf" file extensions.)
Temporary files not removed
Fixed with Max 7?
I noticed this with some pre-Max7 builds, and suspect it was related to the 'Delete source files after encoding' preference, which I had cleared. I think the encoding stage was treating the temporary .caf files from the ripper stage as source files and not cleaning them up.
With Max 7, I no longer see temporary files like you found. Has the problem also gone away for you with Max 7?

PS. .caf is the native CoreAudio format; it can encapsulate pretty much anything.
