Is this a function of libFLAC or of the reference encoder implementation? I know that it can be set with the flac command using the -V or --verify flags. Try the minimum quality setting. It could be that, since Apple Lossless support was introduced with the 3G, the processor isn't able to handle a lossless file set to maximum quality.

In Max's Preferences, in the Formats section, choose the Core Audio tab. In the Type column, there are options for AIFF and WAV (a.k.a. WAVE).
