Flac Disk and Track number changed in conversion

I purchased a 3 disc FLAC file from Dead.net. Song titles span 3 discs. I wanted to bring these into iTunes. I selected the 17 tracks (which make up the 3 disc set), selected Apple Lossless and converted them. I noticed that after I brought the files into iTunes, that the first track of what was labeled in the Flac files as disc 2, file 1, was now Disc 1, Track 6, with all the tracks on the following 2 discs, one track number less -- hope this makes sense. All the tracks converted, but the disc groupings of the Flac files are not the same disc groupings after the Max conversion.

I realize I could just convert the disc groups separately, rather than all 17 tracks together, but was wondering why this happened and how to prevent this in the future.

If you convert just a single file to Apple Lossless, are the tags preserved correctly?
